Because my TSS is wider than it is taller, I used the Horizontal option. My chart is 150 wide and 85 inches tall and printed across 6 pages:
1 2 3
4 5 6
I would prefer to stitch across the short side (the top right of page 3 to page 6) rather than on the long side (the bottom right of page 6 to page 4). Will this distort how the picture comes out? Should I switch to the Vertical option instead?

Welcome!
If you're going to stitch it turned 90 degrees, yes, your stitches will no longer be the horizontal ones the program has plotted for you. You can remedy that by turning your image 90 degrees and choosing horizontal, where both will be in sync.
The problem is that if you simply change the stitching to vertical when making your pattern, I'm not sure if it would be enough to compensate. You could try a swatch that way, to see if it keeps true to the pattern. If it does, great! If not, turning your image 90 degrees would be your best bet.
