I’m trying to create a crochet pattern with two background colors. One the background of the afghan two the background inside the logo. How can I tell the pattern wizard to do that?

Welcome!
Please let me know if I'm misunderstanding your question. Lol, I'm known to be a bit dense. Your original image should contain the background color and then, inside the logo, the color you want as that particular background. When you set the freePatternWizard to generate your pattern, whether you choose your own colors or let the freePatternWizard choose them, be sure your original image colors reflect exactly what you want.
